Technically speaking it's the best of the Showa Era. So it has that in its favor. Additionally, it has one of the better human casts and narratives in the entire franchise. Not saying these are three dimensional characters or anything. Though they're charismatic enough and the film balances them well with the monster action. The best Godzilla films are the ones with the best human drama. Ifukube nailed the sound of Godzilla of here and the monsters look fantastic. Sure the third act is a little flimsy, though it certainly does not ruin the film.

Rando Yaguchi and his team of political/military misfits struggle to cut through the inefficiency of Japanese bureaucracy before all is lost. Instead of portraying the establishment as evil, their approach and attitude towards the situation is just inappropriate. People are dying every second and they are too concerned about image and seniority. Yaguchi just wants to protect his country and his people in the face of an unprecedented and rapidly evolving crisis. The cinematography, editing, score, and satire keeps the meetings fresh for most of the movie, however, I'll admit five minutes leading up to the finale could have been trimmed for a smoother experience.

Toho seems to be less demanding these days. Shusuke Kaneko caught hell while trying to make GMK. He wanted to use different monsters and requested a slightly longer production schedule. Obviously Toho turned him down on both. He was asked to come back to do another right after and declined because Toho was so difficult to work with.

Reasons I've seen listed as for why Destoroyah is a great movie are: Burning Godzilla looks intimidating, Destoroyah is the devil incarnate, and Godzilla's death is touching closure to the Hesei movies.
Meanwhile those people seem to ignore the sleep-inducing characters, sluggish pacing, dull camerawork, piss-poor effects even for the time, and embarrassing homages to American blockbusters. I admire it for returning Godzilla to his darker roots and commenting on the Cold War. However, it suffers from many of the same crippling flaws as the later Heisei movies. The characters are weak, the pacing is in serious need of tightening, the comedy relief clashes hard with the tone, and Godzilla comes across as dull. It does have a tense atmosphere and one of the best scores in the entire series though.

Classic Media's DVD collection (Mothra vs Godzilla, Ghidorah, Monster Zero, Revenge, and Terror of MechaGodzilla) has documentaries, commentaries, photo galleries.
The first copies of Media Blasters' DVD/Blu-Rays of Vs Megalon has a commentary by Steve Ryfle & Stuart Galbraith IV. However, there was some complicated situation involving Toho not signing off on it and the later copies don't have it. Same with DAM if I'm not mistaken.
Japanese and Australian releases of Shin Godzilla are packed with special features.

Shusuke Kaneko for you. He and Shinji Higuchi made that trilogy with millions of dollars less than what the people over at Toho were getting for the Godzilla movies at the time. Toho was embarrassed and jealous. Toho pushing for King Ghidorah and Mothra over Kaneko's choices made sense. As overused as they are, they're right behind Godzilla in terms of popularity and appeal. Godzilla 2000 underperformed and Vs Megagairus was a box office bomb. Orga was not a well received monster and his merchandise did not sell. Toho was actually going to end the Millennium series there but decided to turn to Kaneko before throwing in the towel. GMK was the most critically acclaimed Godzilla film in many years at that point and the most successful of the Millennium bunch. Its success inspired Toho to continue making Godzilla movies.
