In Shin Godzilla, Godzilla grew to his bipedal lizard form by mutating to adapt to his environment. The larvae could all mutate into different monsters, which could be how you have Shin Mothra and Shin Ghidorah in sequels.

I honestly don't see how fifty MILLION xenomorphs could do anything to hurt Godzilla. The best weapon they've got is acid blood, and I'm pretty sure Godzilla's waded in lava just fine.
