In the last couple of books and a World of Ice & Fire it is heavily implied that Rickard Stark was up to something. He was trying to unite the great houses through marriage, something that had not previously been done. For instance, Northerners usually married into the families of their bannermen, The Lords of the Riverlands did the same, so did The Vale, The Reach, etc.

Rickard Stark manages to arrange for his sons to foster with The Lord of the Vale, then arranged marriages between House Tully and House Arryn, House Baratheon and House Stark, and House Stark and House Tully.

The Targaryens were rightfully wary of the warden of the North building up military alliances and consolidating power via marriage contracts with the other kingdoms.

The Lannister/Stark hostility begins long before the rebellion, when Tywin chooses loyalty to the throne over a marriage alliance with the Starks, in hopes that his daughter may be able to marry into the royal family.

Not to mention, Brandon Stark was a total hothead. He starts shit at multiple tourneys prior to Lyanna's "kidnapping", and after he basically wanders into an audience with the king demanding Rhaegar's head. How do you think Aerys was supposed to react?

Ned is an unreliable narrator from the beginning. He is loyal to his house and to the North, and he never really tells the truth about his father or his brother.
