The trial itself was important in part to show the knights of the Vale that his execution was just. And they accepted it. Regardless of the actual reason for it, it was the best choice on many arguments.

Except Stannis was the rightful heir to the Iron Throne. Whatever the Targarifags want to believe, they were deposed. The right of the throne went to the Baratheons. And since none of his children were legitimate, the throne goes to the next eldest, who is Stannis.
