The arms each had their own AI, based off of his own mind. They had to be independent and cognizant of what they were doing, because of the fine-details of the fusion reactor he had designed but not tested. He even says as such, that it has to be him and HIM ALONE working on the machine when it starts, because no other person could understand his thinking or react the way he would, fast enough. But the machine needed 5 people to operate it. A massive design flaw, sure, but apparently mental-clones put in metal bodies is totally doable.

Basically, the arms needed to be independent of his own mind, and they all needed to talk to each other to figure out what was going on and correct any errors in the machine as it fired up for the first time.

The problem with AI-clones of an asshole with a massive ego and a brain to match, is they're all assholes.

When the governor chip was destroyed, each arm was free to use his body and as easily as they controlled themselves. And why wouldn't they be able to clutter his mind with their own thoughts? They're all copies of him. This is illustrated at the end where he literally shouts the arms down because of a moral standing of some sort.

They were ego-driven maniacs that wanted to prove that the mini-sun could work. The consequences be damned! "I'll show them!" each one cried.

The arms couldn't be knocked out. If any one of Spider-man's punches knocked his physical body out, there is no reason to think the arms could not then control his body.
