I feel like there are very few posts that actually helpfully answer the question so here's my attempt.
The whole film after a certain point is Sean Penn's character a "meditating" on his childhood on the anniversary of his brothers dead. The strange dream-like quality of the editing, cinematography and dialogue is intentional as the film is an insight into a characters own thoughts.
It deals with themes of loss, nature, nurture, innocence, parenting and religion and it is almost biographical as Malick has said it's very much based on his own experiences.
The main "storyline" of the film is the relationship between the children and the 2 parents - the mother who is deeply religious and believes in love, beauty and is almost an angel in the main characters eyes, and the father who is a failed musician and is very career orientated and feels that he needs to toughen the boys up to face the world.
It's one of my favourite films but I haven't watched it in a few years. Watch it remembering that most of the film is viewed through memories/thoughts because that's the part that most people miss and what turns them off.
