Although not too sure if most people in here would consider them spy movies.
The BBC adaptations of Tinker, Tailor... and Smiley's People are both great, if a little hard to follow at times.
That both date to a era when dramas produced by the Beeb were more sedately-paced, did not insult the intelligence of viewers, and were not slathered with superfluous music at every opportunity.
The cast is superb, Alec Guinness and Beryl Reid in particular.

Enemy of the State is good, and I'm sure it was an inspiration for the TV show Person of Interest which has a lot of espionage, but also action too, and it starts going more towards sci-fi at the end but the finale is pure espionage.

Also recommending Three Days of the Condor. The main character is vulnerable and has to use his wits to survive. So many "spy" movies let characters shoot their way out of any situation.
