I don't think the decision to change Brian or the treatment of Brian had anything to do with McFarlane. Seth hasn't written an episode or paid any attention to the direction of the series for years.

Likely, it was a case of the writers finally having the freedom to move away from McFarlane's direction and express their actual feelings about Brian as a character. And it turns out they fucking hated him.

A lot of the meaningful Brian moments are McFarlane self evaluating. For as much shit as I give Family Guy for its shitty writing and humor, the more serious and down to earth episodes make for a very good character study on Seth McFarlane himself. See the episode where Brian and Stewie get locked in a bank and then tell me Brian isn't McFarlane in that episode.
