Set in a complete exterminatory attack and set a Scapegoat from the company to deviate the public uproar. The tricky thing is we don't want to make the planet uninhabitable, were talking about a planet with untold numbers of biological resources such as cures to diseases and delicious foods, not to mention all we can learn about evolution and other biological sciences that while not immediately useful could serve to increase Human knowledge. What we want to do is clear out anything that is a direct threat to our mining operations, and other operations in general. The local flora, while dangerous, do not have the hostile intent to stop our operations like the Navi do. So the question is how do we get rid of the Navi without destroying the rest of the planets ecosystem, and I don't think interning them in camps will be an acceptable solution as there is always the possibility of rebellion.

The most practical solution, I believe, would be to bio-engineer a plague based on something already known to us, making it so it will only affect the Navi. Likely candidates include Smallpox(assuming the last stocks of it haven't been destroyed on Earth this far into the future), Ebola, Malaria(with the massive amount of biodiversity it would be easy to find an ideal carrier), and even common influenza. Assuming our technology is advanced enough, one could also engineer a sort of genetic plague which breaks down the Navi at a cellular level. Whatever disease is used, we could spread it by launching small delivery devices from orbit at every known Navi settlement(of course, this would require extensive intelligence gathering) because we need to ensure that certain isolated Navi groups do not escape. We might also want to nuke Eywa just in case some space-magicky bullshit gives them immunity mid-spread, which would require us to develop a new strain and would double costs involved.

If we're only there for the metal then I'd create large forest fires across the moon to destroy most if not all vegetation along with drawing the navi out of their tree homes. Once most of the forest is gone I'd establish a base for ground troops, miners, and farmers to set use the leftover soil for crops to aid in feeding everyone. Once the base is established troops will drop napalm over the large homeless clusters of navi and eliminate their crops with agent orange. After about a year or two of burning and starving them we can go in and start mining with cleared ground and units of soldiers to protect from any navi looking to start shit.

Two phase mission:
