Actually the 'second' movie was filmed first but stuck in eternal editing and reshoots because James was such a perfectionist.
They brought in Ridley to make a prequel in the meantime, which lead to him being seen as the progenitor instead of James.
People on set said Ridley showed distaste towards the female lead, which is why other character appear to be the protaganist at parts.
The only reason she survived was because she HAD to be in the next movie, which was actually the first to be filmed.

Prometheus is literally a remake of Alien, almost scene for scene in some parts.
