Can someone explain to me what how the licensing issue came about with Spider-Man, Sony and Marvel given that he is a Marvel character?
Marvel wasn't always owned by Disney. When it was its own thing, it sold numerous of its superhero IPs to film studios, including Spider-Man to Sony.
In 2016, Kevin Feige approached Sony and rented Spidey for Civil War (BvS was coming) in return of Iron Man in Sony's new Spider-Man.

So, as far as films go, Marvel wasn't doing so well with its own productions until Avengers Assembled started with Iron Man (2008)?

They were nearly bankrupt. Sold off Blade, X-Men, Punisher, Ghost-Rider, F4, Spiderman, Hulk and probably more that I'm forgetting.
