Shinji was deciding what outcome he wanted from Third Impact. He was exploring the inner depths of his psyche in order to decide what world would make him happiest. In this moment he relived an episode of painful ambiguity from his life (Asuka kissing him only to grow angry at Shinji for his lack of reaction).

He asks Asuka, begs her, to show him one ounce of affection. She refuses. Shinji breaks and makes his choice that human life is too painful and that it would be better off if everyone was gone.
