Batman's position did make a certain amount of sense. Superman was a good guy in that moment, but what if he snaps 5, 10, 20 years down the line? Who would be able to stop him? The time to kill Superman was right then and there, while Batman was still young enough to pull it off and Superman was still a good guy, meaning that he would take it easy on Batman, making it easier to surprise him with the kryptonite.

A less forgiving version of Superman would have just snapped Batman's neck 5 seconds into the fight.
