The best story imo. The pastor was willing to give up his beliefs and preach sermons in favor of the apothecary to save his daughters. The moral was that belief is the best cure and that sacrificing it for anything will destroy you.
I don't think it was meant to tie directly into his relationship with his grandmother or his father, just to segway into his destructive fit of rage (the first time in the film it is hinted that the Monster and Connor are one in the same)

plenty of people saw this when it came out. it's just been sort of left by the wayside. not sure why - it used to constantly come to mind when i'd talk about my favorite films of the decade or somesuch, but i've forgotten about it myself. maybe it has to do with the fact that i haven't seen it in a few years, or maybe it's because every film Jeff Nichols had made since (save Loving) was disappointing or downright awful, making Take Shelter seem like more of a fluke than the arrival of a new talent. that said, Loving was one of my top 10 films last year, so maybe he's back on track. either way, i'll still go see whatever he puts out next.
