It happened a lot.

GI Joe the movie and Serpentor/Cobra-La basically was the ultimate example of how Hasbro and their meddling shitted up their franchise.

In the comics, Larry Hama created a backstory for Cobra being founded by CC off the back of an Amway-style pyramid scheme with Baroness as the one who basically took CC's militia and turned it into a full on SPECTRE/Hydra level terrorist group through her years being part of various left wing Socialist/Commie sympathizer terror groups running around Europe.

CC was human, had a son, along with the plot point (which Hama was not allowed to do until much later on) that Baroness was a terrorist because her saintly brother was murdered by the Vietcong when he was held hostage while doing relief work in South Vietnam during the war, due to Americans raiding the base he was held hostage in and causing the VC to kill the hostages.

The cartoon writers basically got pissy and wanted to do their own version of CC's origin. Season two was never supposed to open with the Serpentor 5-parter. The original opening arc was supposed to be a five part globe trotting event where we find out Cobra started out as a sort of 80s version of the alt right with a Steve Bannon like figure who was the leader of it and CC was basically Richard Spencer. CC/Spencer felt Not-Bannon was too "Soft" and basically arranged to have him murdered, turning what at the time was a harmless bunch of shit posters and memer into right wing death squads out to take over the world.

The original five part opener would have revealed that CC/Spencer really DIDN'T kill Not-Bannon and had faked his death/held him hostage due to sentimentality. However, Not-Bannon escaped and CC has to hunt him down to kill him/GI Joe wanting to find him since if the truth came out, Cobra would be done for.

Hasbro HATED the plot and wholesale rejected it. HOWEVER, they then one day said "We are introducing a Cobra Emperor toy who's the real leader of Cobra!". Dixon and the cartoon writers freaked the fuck out because it went against everything the show had established. They countered with two scenarios:

1. Serpentor was part of a secret secondary group that really ran Cobra and no one knew about it by CC

2. Serpentor would be a new leader character created because CC was a fuck up and Cobra got tired of him once and for all.

Hasbro greenlighted the later but then, as work began on the GI Joe movie, they ordered them to do the first one as well. And they had to kill CC off too.

Making CC a snakeman was the writers doing, largely as a fuck you to Hama (who got a pass on these shitty edicts and halfassed the ones he was uable to wiggle out of). Cobra La the name meanwhile was a placeholder name that one of the suits at Hasbro fell in love with and forced them to keep.

Ironically, the movie turned into such a steaming pile of shit, that the planned third season would have ignored it wholesale as far as undoing it. Python Cobra Commander would have been returned to normal by the end of the season in a subplot and the Crimson Twins would have been the main villains via the Coil and the planned second wave of Cobra-La figures ended up becoming the grunts for the Iron Grenadier subfaction. Most of those ideas ended up seeing the light of day in the DIC seasons.

Great intro, but the Cobra Commander backstory was INCREDIBLY stupid, and all the shit with Cobra-La was just so dumb. Just completely out of nowhere and it made no sense.

It's fine that they went the Transformers route and tried to introduce new characters to sell more toys, but they should have just left it at that without a backstory about guys who use like plant spores instead of bullets.
