It doesn't matter; The right scenes were never shot, it doesn't matter what order you put them in or even if you add the deleted scenes.

It means it's just not a great film. It wasn't like Kingdom of Heaven where a great injustice was evidently done. The movie isn't confusing or edited poorly to the extent that a fanedit is required, nor would a theoretical director's cut do much of anything (if the deleted scenes are any evidence). Take it for what it is and don't worry about "getting" it or what could've been.
I like Ridley Scott btw.

It still has some great moments, and is well made, it just fails overall in terms of narrative. Not much to get out of it in terms of space and/or exploration, though. The Martian would be closer to that, even though it's more of a character drama.
