I don't think she was left alive in Dorne, I don't think they had threat of torture or death looming over either. You make the next generation invade Dorne then, you don't have peace standing based on hostage situation. It seems very likely the letter involved Rhaenys, more likely her death than her life. She is thought to have died in battle and that's the story they want. I think its far more likely she did not die in battle and rather than shamming her head or body in someway they chose to let Aegon give her a proper burial, which is cremation for Targs.

No theory that looms a threat over Aegon makes sense. The blood magic theories sort of make sense, if blood from Rhaenys could be used to hurt Aegon, they basically buy peace that way. Still, I think Rhaenys was tortured, as the ullers did and the martells saw to end that. Any threat made would be ass crappingly stupid with the martell princess there. They'd have taken her hostage. It stands to reason that the idea of one of Robert's bastards marrying someone with strong connections to the Northern families, even if he was a bastard himself, would put her a bit on edge.

It's also true that that arrangement would decrease the chance of Robert killing Jon significantly, though it would be interesting to see how he reacts to Lyanna having a kid with someone other than him (and Rheagar, of all people).
