That's a legitimate issue. They're not even consistent in size within Prometheus. When the engineer is awakened by David, he appear to be nine or ten feet tall, but when he's trying to kill Shaw he appears to be roughly seven feet.

The ritual scene at the beginning establishes that engineers are super fucking old, so there's more than enough time for one to fossilize. Why the fuck weren't the eggs fossilized? The mural in the urn room, as well as Fifeld's mutation, seemed to imply that the aliens predate the goo, that it is made from them, or that this particular batch is programmed to turn things into aliens. There are legitimate issues, but Prometheus still fit roughly with Alien. All these problems could have easily been handwaved but Covenant shat the bed far worse than Prometheus.

Original Alien was pretty much as bad as Aliens. Aliens of course was just a money maker like everything that came after it. Prometheus had hope, it could've resurrected the franchise but then they ruined it all with Covenant. I hate the idea of David creating xenos so much, that I created a fucking headcannon. Here it is.

The black goo contains the ultimate genetic code of xenomorph species as we know it. With eggs, facehuggers, original dickhead aliens, all the shit.

In order to create xeno, the black goo doesn't necessarily make the 100% xeno pop out from the first infected creature, but instead it always finds a way to create at least something alien-like, something that inevitably will evolve into xenomorph like it's programmed to. Squid-facehugger, deacon alien, alien-looking dude with elongated head (deleted scene), alien snake, neomorph, all the stupid alien-looking shit you can imagine. So original xenos existed before and will exist without David. David just tries to find a way to extract/cultivate the perfect OG alien gene, not knowing engineers already mastered the method of creating 100% pure xeno from black goo and used it multiple times - that's why we see xenos on the murals in Prometheus, on south pole or inside the space jockey's ship on lv426

The black goo, if used by engineer, has their potent alpha-male genetic code imprinted over alien code. Now it contains genetic code of a big blue dude, just twisted to a certain point. And, just like the original black goo, engineer-powered black goo tries to reach it's endgame - creating a species, whose genes it contains. But instead of an engineer, it contains one of the twisted inferior versions of engies (humans, covenant quakers) and it takes billions of years and a whole planet to complete the synthesis of a species. They basically program the black goo with their genes to create some version of a bipedal dude in the end instead of xenomorph.

As far as I can see, everything fits as far as Ridley doesn't make another movie where David becomes the CEO of WY in the end.
