In fellowship the Nazgul were trying to retrieve the ring by stealth and not spook anybody into running off to a safe haven where they couldn't be touched. Obviously Gandalf intervened and sent Frodo out of Hobbiton before the Nazgul got to him.

After the hobbits get the ring to Rivendell the cat is out of the bag and so they travel by more efficient means.
