Alien(up untill chestburster) > Alien 3 > Alien(after chestburster)
The horror of exploring alien spaceship and bringing alien parasite onboard is the best thing in the entire frachise. It has Lovecraftian feel to it, makes me wish that the entire movie would focus on the crew exploring and studying the alien vessel.
Second half is essentialy a slasher movie. It has some great setpieces but overall, as a whole, Alien 3 is better.
