Because if you watched Animatrix, it's suggested that the machines were being merciful by not running humanity into extinction, but instead cresting a symbiotic relationship where the machines create a virtual world for the humans, and the humans heat source is used. It's inefficient to, say, fusion. But it's more "moral".
