The Jedi weren't in charge. They had no political power and were keepers of the peace, that was a huge point in the prequel trilogy, they aren't supposed to be soldiers. Sheev manipulated events so that they were forced to fight and die out gradually, until he killed all the remaining ones with order 66.

The Jedi are intolerant of Sith, but with good reason. Sheev tries to use the logic on Anakin
