There is no mystery to it, Carruth run out of budget in the last act so he couldn't actually film everything he wanted to do. Afterwards he rationalized it as "I just wanted to make a movie that would portray the intrincacies and confusion of timetravel" which is obtuse as fuck.
The movie makes sense until the point where it deliberately starts skipping through happenings and facts, and becomes a jumbled mess. It's not smart, just lacklaster and without proper resolutive arc. If he wanted to really convey how time travel is confusing he could've done it better. The excuse he provided just reeks of post-modern tinged sensibilities of "anything can be art regardless of artistic merit, a literal piece of shit can be art too if the artist says so".
