Almost everything he did is good. For me though the best episodes are the ones where Louis is with people who have a serious persona issue.

To a film crew or an outsider the people struggle to keep up a certain image that they want to show. Given enough time, and with his goofy demeanor and persistence, Louis is usually able to get a glimpse at the inner feelings of the person he has spent time with, and break through to the real and often strange person he has been tailing. I usually prefer episodes that focus on one person in particular rather than a group or a topic.

That being said episodes especially worth watching are :

All of it, there a few episodes of Weird Weekends later on that don't quite work but they were running out of stories.

In fairness to him he has admitted to and moved away from being flat out disingenuous like 15 years ago but people still hold it against him.

"When Louis Met" are arguably a bit Brit-centric if you don't know who Jimmy Saville, Paul Daniels, Max Clifford and the Hamiltons are. If you do they are brilliant/horrific pieces of timeless journalistic art.

Actually, when you put it like that, When Louis Met /pol/ seems not just possible but inevitable.

Miami Mega Jail and Law and Disorder in Philadelphia are my personal favorites but honestly you can't go wrong with any of them. If he did a documentary on /pol/ and the alt-right it would be some of the purest kino ever created.
