It's not just the conversation, there are all elements the main theme of the movie here. choice, purpose, and cause and effect. 3 different theories for why things happen.

You see it don't you?! Neo is the one, save Zion or trinity, and what happens after. The real question is which one is simply a product of the others...

This is key when arch says some of my answers you will understand and some you will not.

Neo strictly believes in choice, this clearly gives him trouble coping with what the arch says, Zion falling trinity dying as its what's meant to be. Neo doesn't understand why the robots would give him a "choice" between the two. It seems odd doesn't it? This isn't inside the matrix. This is when neo ascends from choice to purpose. He realizes that choice is a construct of what a person or program can fathom. He says the "problem is choice", and a lot of people got this wrong, choice is a problem because nobody can freely choose from every possibility, every atom, molecule is different in every possibility. The fact that there is two choices for neo shows that machines are the victim of the exact same thing humans are. Not even computers can truly understand what choice is so they have to simplyfy it.

Now on to purpose, with this in mind neo realizes that there's more then the two options limited to him, but realizes he can't know the outcome of what will happen, so he starts to believe in purpose that he will save trinity and Zion. Of course arch says this is bull, 6 have failed what makes you so special, but there's a key here to, think about it, why didn't they just babies for batteries? They let them grow, and they watch us, study us, it's very similiar to how how we advanced with technology. We were gods for so long, and no the tables have turned.

The machines view us like a grandpa, we created them (sort of), even though they hate us put us in grouping homes they feel compelled to keep us around. We created them and we played god, and now it's their turn however they also believe I. Some other purposes

Also the machines as I alluded with choice to earlier are confined to what they could know. There are threats that they could not know, or understand, so we serve a purpose.

The "remainder" that the arch refers to is the fact that they are now the gods but need our help now and in the future. This means that the humans cannot be purely brain washed zombies, they have to some kind of input aka choice(or is it??) eventually it spills over into somebody who has to much control, and develops into the one. But as you see a problem that they didn't see coming (smith) came along.

Smith is supposed to be the anti neo, so why couldnt he just make people die? If neo can connect with machines like that, Smith should be able to shut down or kill humans. That should of been the actual issue instead of the attack on zion.

Clearly the machines in the past have preferred not to exterminate us, so it would make sense that an unforseen event (smith) would be the actual problem. Him being a bunch of copies in the matrix is nothing, the machines can just make a new matrix.

The ending was dumb. So neo and smith get destroyed, but nothing is fixed. This problem will just happen again. the machines still have a master slave relationship with the humans.

It should have ended with Neo and Smith becoming one person. It essentially would become the locksafe from future uprisings from machines or humans. If one of them breaks the peace they are wiped out.
