The whole occupation thing is pretty retarded when you think about it; all of the characters whine and cry about 15 million people dying - over 60 years - on a planet with a population of 3 billion. A good example of that was a TNG episode where O'Brien has to confront his former captain to stop him from rampaging against the Cardassians. In the end, though, it turns out that captain might have been right about the Cardassians preparing for conflict by shuttling military supplies and maneuvering near the border.

So while the rampaging captain was wrong to go off on his own and kill Cardassians without first consulting his superiors about his suspicions, his actions ultimately exposed Cardassian deception.

Also, the guy was apparently a war hero from the Federation-Cardassian war/border conflict/whatever and he inspired a sense of loyalty in his crew, which was shown through O'Brien's admiration of the man.

tl;dr
Episode showed that even people with admirable qualities (such as leadership and inspirational charisma) and good intentions (to expose military buildup in violation of a treaty) could falter and lose their way.

Journey to Babel is my favorite episode, but The Defector (from The Next Generation) might be a good intro to the whole franchise. As is Measure of a Man (also from The Net Generation)
