When Walt came back, he feigned an interest in working with them again and she feigned acceptance by telling him to meet with Todd's uncle. Of course, the whole thing was a set-up so that they could kill Walt.

Her answer didn't really matter because Walt already knew that he was dying and had no intention of going back to work with them. The whole thing was just an elaborate ruse so that Walt could find out where Jesse was and rescue him.

There may not be a perfectly logical reason as to why Walt killed Lydia. It could just be that she was working with Todd and his family (Who were producing "Walt's meth," something he was very protective of), and that was enough of a reason for him. If you'll remember, Walt wanted to kill her much earlier in the series anyway. The only reason she lived as long as she did was because Jesse and Mike stopped him. It could also just be that if he killed Todd's family, as he planned to do, she would be left as a loose end if kept alive.

It's probably some combination of all of that. She's making his product, working with Todd, and Walt never really liked her anyway.
