There's a reason for it:
The protomolecule monsters are very resilient in that you cant hit vulnerable spots. You need explosives and such to rip them apart, or incendiary to grill them. Normal bullets just pierce through with minimal tissue damage.

The marines meanwhile have been issued with weaponry to counter extremely armoured other marines. So they use armor piercing ammunition.

See the problem?

Later they realize this and actually take down one of those monsters mano a mano with incendiary bullets instead of AP.

They're using railguns. Figure out how much armor you would need to stop a shot moving at that speed with that much kinetic energy. The amount of armor you would need would be extremely detrimental to the speed of the ship as well as how much it would cost.
