I literally just did this and arrived in Belgrade yesterday.

Prague to Budapest via bus (student agency/regiones)
Budapest to Belgrade via train (there is an overnight one if you prefer)

As both cities are popular for exchange students, there are loads of bus services that take you for cheap.

I went from Prague to Vienna for cheap a year ago by bus. Comfortable trip. Shitty co-travellers (4 rich French students)

There might be some opportunities to change to a train in vienna/bratislava/brno but why bother. just bus it and deal with the 4ish 20m stops.
