The arc confirmed that Natani always was something of a tomboy (which makes perfect sense, she works out and trained as an assassin, after all).
A tomboy is just a personality type, and it's got nothing to do with gender or sexuality.

Natani is biologically a Girl with some (metaphysical) Boy bits (part of her soul), who was confused after the soul-thing, but has now found herself and recognizes she is (at least mostly) Girl.
She's always been a tomboy in that she prefers traditionally masculine ACTIVITIES like fencing, fighting and assassination over dressmaking, singing or posing for paintings, but that's all it is, a preference for activities and certain hobbies.

You wouldn't say a brony identifies as female just because he enjoys a show meant for girls, you wouldn't say a male designer identifies as female just because he enjoys styling, just as Natani doesn't identify as male for enjoying fisticuffs.
