Well, it's kindof a sendup of old era Final Fantasy and even oldschool RPGs in general. Being one of the last PS1 games and all.
So it's got a lot of those oldschool elements to it, but it does them all pretty well. It seems like there was a lot of love in that game.

Final Fantasy IX-2
Two years after the ending of Final Fantasy IX.
The happy ending was not to last. Zidane has not accepted by many of the subjects in Alexandria as rumours circulated that he was the brother of Kuja, whose wrath had brought such death and destruction to their world. Not to mention the fact that he frankly lacked the intelligence to rule a country, being more apt with 'street smarts.' It all caused a massive strain on his relationship with Queen Garnet, who also had become tired of his incredibly high libido. Her ass simply could not take it anymore, which led to arguments.
Freya was also having a hard time. Fratley never did remember her, causing her pain every day. Eventually, she thought it best for both of them if she simply moved on.
Meeting in a pub for drinks and reminiscing, this is the suprisingly bad news an increasingly drunken duo had to share. Zidane looks into the bottom of his last pint, and sighs. He really thought everything would work out for them both, but now...
Suddenly, he feels a hand on his leg, and looks up into the blushing, yet keen face of Freya.

There's no need to undo the ending of IX.
Sometime after the last game, the tale of our heroes' victory has become well known across the lands. How they fought, and sacrificed, and brought peace to the land. But that peace was not to last.
A new threat to the planet has awoken. One who has heard our heroes' tale many times. One who has meticulously studied those who would attempt to stop him. One who knew that the heroes would succeed if given the opportunity. One who would not give them that opportunity.
Without any warning, a dark force enveloped Alexandria. And before anybody truly understood what was happening, Alexandria and it's inhabitants were gone. Nothing but barren land remained, as if the land and its people had never existed. After years of preparation, the first step of his plan had proceeded as expected. And now, with our heroes torn from this world, nothing would stand in his way.
But, not all of our heroes resided in Alexandria.
And then the game is basically Freya and Fratley working to defeat the new evil while trying to find a way to rescue their friends. They, and the rest of the Burmecians, get a chance to get better fleshed out as characters. And whether Fratley ever truly remembers who he was depends on what choices you make during the game.
If you want some of the other characters in the game, you can always say that they managed to escape at the last second, or had the luck of being on some business elsewhere, or you can have them all gradually get rescued as our ratpack slowly unravels the enemy's magic. Whether they rejoin the party as playable characters or just provide some other way to assist would depend on how Freya-centric you want the game to be. Obviously, if it's only Freya and Fratley, the core gameplay would have to be adjusted quite a bit, if not completely different from FFIX, to work with a two person party with similar characters.

Freya, Amarant, Quina, and Eiko to an extent are just filler/extra characters unfortunately. The game was nice, but poorly handled keeping the entire cast engaged which may have been due to the strict deadlines japanese companies had to meet and a combination of hardware limits.
I still feel that the greatest injustice to FF9 was Necron coming out of no where. Even in japanese text/context it didn't make sense. I was hoping maybe the re-mastered would at least attempt to put it into context but the game still mag dumps everything about Necron at the end.
Also the absolute worst part of the remastered version is it autosaves between the final boss fights so if you're underleveled/don't have the right setup you just can't back up and grind in memoria. So just a warning to keep two saves or you may end up using a booster (cheat) if you're stuck rendering having played the game legit moot.

I'm on the fence on that one. Like it's kinda cool and kinda dumb. I was never a fan of the classic ricard/kain dragoon look. Freya got a pass since it's a pretty coat and hat, and she looks more like a red mage.
Honestly, for all the shit Fratley gets, I think he is the coolest looking dragoon in the series. Not an overly ornate knight, but like a hunter. He looks like he's after adventure and big monsters to kill.

Given that Freya was part of the military before she left, and nobody really seems to think that is odd, and Burmecia is a nation with a high military focus as compared to Cleyra's happy desert riverdancing, I assume that women are accepted into the army about as easily as men.
Given the aforementioned preference towards the military, I also assume they'd rather their soldiers weren't out on maternity leave whenever possible.
