How do you store your stuff long-term?
On the shelf.
Store them in your heart where they will be forever pristine. The physical form, sell it off.

maybe also an acid-free bin from container store or something?

Sterilite cabinets
Plastic bins, layered between shirts or dish towels.

I put them back in their box.
Normal plastic bins and boxes.
I'm not too anal about shit needing to be seperated, as most toys won't transfer paint.
I've been adding silica packets and other dessication agents into them though, just to keep them from getting smelly. I'm not really worried about mold, but it probably also helps in keeping the odd metal pieces from getting tarnished.
I've also been buying metal ammo boxes, since they're easier to sort and move around.

Heat, humidity and weight of other figures on top can make paint transfer more likely and a lot of 90s toys are especially painty.

meh.
I've kept my toys topping one another in boxes for decades and have had no trouble. Revoltechs, NECAs, McFarlanes, Toy Biz, Hasbro, ArtFX, etc etc etc.
Well, that's untrue, i once wrapped some in packing foam and had paint transfer issues.
I should also note that I do take care to ensure that they don't get hot. Stored toys stay on inside walls, so that they aren't against walls where the sun can heat up a closet.
This is basically the only precaution that i need to take, as moisture really isn't an issue for me and my toys do not move around enough to transfer paint.
