Truthfully Williams didn't mispronounce it at all. The word evangelion is pronounced exactly the way he said it. The Japanese pronunciation is incorrect because they use the hard 'g', but that's pretty typical of the language since they use it in several romanized words. (Energy being another example. Pronounced enerugi with the hard g instead of the soft.)

This dude is correct. Evangelion is a real world, from the Greek εὐαγγέλιον (good news). Think about how you pronounce "evangelical." Now apply that to "evangelion." You get that distinct "jelly" sound if you're pronouncing it right. The way the name of the anime is pronounced is indeed due to the way the word had to be pronounced in Japanese.
