Jak's world has both good and bad points. Personally, a plus for me would be the fact that there's multiple eras of history shown (even if the only one that's outright far removed from the rest is the first game). Actually seeing what the setting's past looks like gives an aspiring worldbuilder a skeleton to build their little corner of the world on.
Plus it means you can set your game in the past or the future, of course, although the latter is more likely because it's more defined through having more exposure.

I think it could be pretty cool. It'd probably work better if it was set during 2/3/TLF.
Set the PCs up similar to Shadowrun characters with ex-Krimzon Guards, resistance members, mercs, techies, Eco acolytes, etc. They would each progress down a certain class tree, unlocking new abilities and specializations as they go.
Quests could be similar to those in the games (get a package from A->B, blow up something, defeat a Metal Head leader, etc) and the enemies could be Metal Heads, Lurkers, Krimzon Guards, KG Deathbots, etc.
It's not a bad idea. Just make sure to scale back the PCs powerlevel pretty heavily compared to Jak. He's the hero - they aren't. They should have to fight pretty hard to beat the enemies that Jak could beat easily.

Leaves room to fill in what you want. We know theres other Fortress cities throughout the world trying to survive against the Desolation of the Metal-head Hordes. Along with other weird creaturies hiding out there and various ruins to explore.
