Just like 3.5, you can totally make a Martial that can kill in 1 turn a Caster at 20th level, is not that hard, my monk could deal 160 HPs in a single (no save or shit, just raw damage from one unarmed attack) hit at 15th level, that doesn't mean I could defeat casters, it only meant that if the caster was stupid enough to be at my hand's reach and didn't have any defense like immediate action teleport, he was going to die. That was never the case because even in the arc where we formalized nen. You had people who could remote control tops, use Nen as a propulsion system, Make a full on tangible body double, and even recreate lost limbs.

I think the only flaw with Nen as far as it's presentation is understanding how restrictions apply multipliers to abilities. Some are easy to suss out like ability theft.

Weird as it sounds, a lot of magic from Naruto - including summoning giant animals, shapeshifting, controlling the elements, creating clones, etc - were attributed to ninja in Japanese legends. It's all distorted through the lens of generic shonen anime but a lot of the basic elements of Naruto are rooted in "real" ninja folklore (not just the magic but the feuding clans, mercenary work, hidden villages, martial arts, etc) to the point where it's hard to imagine it just being a reskin of something else.

If you control Chakra, you can walk on water, walk on walls, and improve your stats. If you have fine control, you can increase your stats immensely.

If you make Hand Seals, you can do Techniques, like anything.
On the next level, there is elementally aligning Chakra. Lightning and the 4 elements. These techniques are more effective than normal chakra.

If you are a mutant(or just really gud) you can access Chakra aligned into Super elements, which is more effective.
Over that, is Natura Chakra, which is some Sage Buddhist shit, except its special, so training to use it is a bitch. And again: Nature Chakra isn't stronger than vanilla, but it adds another layer to the blender, so you can 3x power instead of 2x(body + chakra)

On the top of that, there is Special OC shit like:
1. Bloodline mutations, i.e bone control or elemental stuff
-2. Special techniques passed down, i.e you are a bug hive
3. Enhanced eyes, a mutation that grants god knows what
-4. Human bodies seem to have some kind of "special limiter" that appears as The 8 Gates, which can be released for bullshit physical amplification
5. Bodyparts that is enhanced other than eyes. So again: Bone, hands, muscles
-6. Did we mention your body has like 200 nerve endings, that is used to transport chakra? Those can be blocked if you hit them hard enough
7. There exists metal you can infuse with Chakra, so you can make silly living weapons
-9. There exists a way to displace time & space, for teleportation, or storage of items. Which is used 90% of the time to carry arsenals of shitty shurikens, to the point where some hack specialized in it.
10. More if always better. And specialization is always better than generalization. Except if you git gud, so you can do more stuff at once. But once you get 1:1 chakra effectivity, you cap out at your chakra limit

Nasuverse's magic system as explored in Kara no Kyoukai's is very neat.

How it works is that everything is based around cause and effect, and that all wizards are attempting to reach something called "The Spiral of Origin". The SoO is the concept of you take an effect, find it's cause, find the cause of that cause, and so one down the spiral infinitely and you will find the first cause that began creation. Each effect can cause multiple things, and everything branches from an original cause, so it does not matter what you choose. The thing is... that the naruto magic system is just basically a reskinned Chinese Taoism one + some Hindu stuff(and probably some other stuff, I don't know much about Naruto) as Ninjas magic.

In those system, you have the 'inner energy' which can power your body, summon and control the elements, create illusions,utilizing seals and scrolls, martial arts and et cetera. And it also include stuff like animals also being able to utilize said system(normally those becoming stronger the more they age).

I call bullshit, as Fate is a massive inversion of the concept of power levels. While it does have a stat system and class system, the entire point of it is to get thrown out the window the second shit gets real.

Gilgamesh beat Iskandar because Iskandar's powers were 1) Being a demigod, 2) Having a ton of allies and 3) Summoning his own world, whereas Gilgamesh's powers were 1) Binding divinities 2) Massive artillery and 3) Blowing up worlds.

And of course Shirou defeated Gilgamesh by [most of the examples I know involve Gilgamesh] 1) Being too big of a shitstain so Gil underestimates him and then 2) Summoning both of them into a dimension where for once Gil has less swords then his opponent, allowing Shirou to be the first person in the franchise to make it within melee range of Mr "I fight all my battles from across a football field".
