The Grey Knights are overspecialized at fighting daemons. This does not translate when accounting for what are literally the Emperor's Best and Brightest

But the truth is if the two fought, the only winners would be chaos, as the loss of either means humanity suffers.

Custodes, the Emps himself genetically-engineered them to be superior in every way to Space marines and they have the best weaponry available in the Imperium.

I would say GK, if only for the fact that every Grey Knight is by default a Psyker of at least moderate power, while Custodes are not pyskers at all.

While the Custodes may be better in a one-to-one fight of brawn, the gap is close enough so that the psychic abilities of a GK would give him a considerable advantage.

IMO you shouldn't take what the Primarchs say at face value. Guilliman was not the 5th most powerful Primarch, not even close. You have to look more at their actual strengths and feats. This is generally why Magnus is rated so highly despite jobbing to Russ. Psykers are just that OP if written to their actual level. Its the reason the Emperor is so strong.
