I wish we could have them come back at some point. Well, some of them at least. We know Spire or Noxus most probably will never come back (Gorea's power was their sole motivation) and while Trace's race is known to spread around and enslave many planets, I don't see how that could make for a nice Metroid plot point. Same for Kanden, that guy is a power-hungry freak, he does make for a good villain but not something on the scale as Metroid.
Remain Sylux and Weavel.
Sylux is probably the most fan-discussed and theorized hunter in the whole franchise through his hatred for the Galactic Federation and Samus by association. In fact, the producer of the Metroid Prime series said the ship in MP3's secret ending WAS Sylux's ship and that he would like to bring the character back so it's clear that Sylux 'will' return at some point.
As for Weavel, being an augmented Space Pirate and probably the last of his kind if he survived until Fusion, there are lots of reasons he could come back as well.

In the opening cutscene she gets infested by one while on the planet protecting the researchers (she shoots a creature and an X-parasite comes ouf ot it and infects her). We don't know exactly how much of SR-388's biosphere was really X Parasites in disguise by the time Samus escorted that team to the surface. Could be as little as just that one Hornoad to as much as every animal on the planet. It's kind of a moot point, since the X wound up infecting every animal on the station and Samus destroyed the planet in the end, anyway.

What we do know is that the SA-X only came into being once an X came in contact with Samus and stole her DNA. From there it seems it was acting as its own entity--there wasn't any demonstrable hive mind going on or anything.

It'seems the " bad ending" because it's still ALIVE. What you don'the seem to get is that in the bad ending Samus manages to beat Gorea yes, but it survived, and now with the seal binding it into the bastardized form of the Alimbics, it's free to screw over the entire galaxy, maybe even the universe. Gorea was a being that wiped out a race that was on par with the Chozo themselves, the only reason Samus could even harm it was because it was trapped and heavily weakened. It unbound would spell doom for pretty much everyone.

Probably wouldn't have been that bad. The thing that makes X parasites so insidiously dangerous is their ability to perfectly mimic other organisms, right down to copying their intellect, which allows them to form complex plans. Phazon wildly mutates anything exposed to it into a larger, more dangerous lifeform, usually driving it insane in the process. If they combines, the X-Phazon parasites would be bigger and deadlier in a straight fight, but they wouldn't be able to mimic other lifeforms so perfectly and they wouldn't have the intelligence to be a galactic threat.
