The point of 40K is that the Emperor's flawed, totalitarian, xenophobic mindset is inferior to the Golden Age mindset of reason and progress. No matter how good his intentions, he basically handed the galaxy to Chaos by creating the Imperium as a fantastic feast for it, full of ignorance and pain and warmongering and despair to feast upon. He also gave it all its most powerful champions.

The Emperor was objectively wrong, his ideas were bad and nothing good was ever going to come of his rule. The Emperor has probably done more to help Chaos by creating the Imperium than any other faction, even the fucking Eldar, who orgied Slaanesh into existence.

It does not make ANY sense for him to have the Primarchs killed, each one is very obviously designed for, and has the personality to, fulfill an essential purpose in governing a galaxy-spanning empire, and not just being a conquering warlord.

Now, whether you'd need Legion-sized armies of Astartes is an entirely different question, and I can certainly see him downsizing them. But the reason he got rid of Thunder Warriors is because they were great for fighting and killing, but comparatively useless at other tasks. Which says that he would want the Astartes for more than just fighting and killing, he wants them to do something AFTER all the conquering is over.

Nope, the point of 40k is to sell grimdark toys and let people chainsaw daemons.

And grimdark let the fluff go to great places but ultimately when it gets in the way of product development (introducing new factions of mary sues like Custodes or Primaris) then it takes a back seat.

I still think its not bad because I believe that the Imperium should be the big baddie of 40k who wins via death squads and the gassing of chaos aligned cultists and arguably their innocent and probably loyal families too.

Its extremely rare for a setting to have humanity become the eldritch evils of the entire universe which when you think about it, is what 40k is (as the most powerful factions in the game, Imperium and Chaos are predominantly human or humanlike).

Nah, the Eldar fate and Tau rise have nothing to do with the Imperium. In fact, without the Imperium feeding Chaos armies and power, the Eldar and Tau would flourish. The Tau find more room to expand.

The whole Heresy is just one big tragedy, Greek style, which shows that even a super-being like Emperor cannot alter or augment human nature - jealousy, pride, and anger are impossible to root out from human psyche even when you custom-make every Primarch. They still have human psyches, which are simply buffered by their skills and talents, but they are not immune to manipulation, flattery or goading.

Emperor alone was able to act the way he did because he had aeons of time to experience humanity and master his power that is unmatched in the galaxy. While I'd say Emps also falls thanks to his human nature, the Heresy revolves around how others interpret the Emperor's actions. Some think hes completely right like Dorn, some follow along but don't particularly care for the man Himself like the Khan, and some think hes completley wrong like Horus. All these and more are valid viewpoints in the eyes of these characters, and the clash of these views drives the conflict. If the Primarchs followed him to the letter, there wouldn't be a plot, and people need to sit back and see the wider plot instead of taking a side so dogmatically.

Though ideally the Emperor doesn't appear until the final Horus fight. He's more of a plot device than a character and defining his personallity and motives outside peoples interpretations in whatever way only hurts the wider story.

The Beast Waagh was the Ullanor Waaagh! coming around for a second go at things. The Ullanor Waaagh! wouldn't have just evaporated on its own if Emps hadn't stuck his nose in it, it would've ran across the galaxy killing literally everything.
