What happens is recognizing these assumptions, discarding or modifying them, basing a new model on the new assumptions and testing whether this new model reproduces experimental data and if it's possible predictions are reproduced by future measurements.

Even if we as outsiders manage to know this is false, what reason do the people within that universe have to believe it is false? It's a model that corresponds to the facts they have at hand. If it is "obviously incorrect" to them, it's because there is mathematical proof that's actively being ignored.
