You can do a horror game in most game systems. It all comes down to story telling.

The best horror system or best system for horror?
Call of Cthulhu for the former, dunno what the latter would be.

Depends on the kind of horror you want.
Most standard systems can do "Fantasy adventure, with weird and scary monsters and creepy scenes". Those systems often lack rules for insanity and mutations etc.
A lot of investigation games are good for horror. Gumshoe or a good GM running world of darkness, or dark heresy come to mind.
Call of Cthulhu has that niche going for it. Lots of support for lovecraft type horror. Insanity and questioning yourself.
Freeform / ultralight systems can be good, too. Players just write down what their characters are good at and roll two dice for those things, and one for everything else or something like that.
