Is there a system you would recommend for running a game in the Fate universe? Specifically in the style of Grand Order, PvE not PvP, but with Fate's Master/Servant pairs, Noble Phantasms, etc.

We used Hero. If that's too crunchy for you then Mutants & Masterminds should work fine.

Weren't Servants originally statted using 2E/AD&D sheets?
Legends of the Wulin is my favourite system for high action combat of all flavours. Valor is also an option alongside Mutants and Masterminds.
FATE or something more rules light could work, but I always find the combat systems in those kinds of game deeply unsatisfying, which'd take a lot away from something like FATE.

Savage Worlds is also an option. It's another Universal system, but it manages to be more cinematic than crunchy,like GURPS. It works well for an anime setting.
Plus, Exploding Dice. Exploding Dice should always be a part of a high-action anime setting game.
