Autorealm has a Triangular dot layout for making isometric maps, it's a pain to work with though, the lines like to snap to the wrong spots on the grid all the time

I make them in photoshop, print them on linen paper and age them before handing them out as physical props to my players.

You could try using sketchup. Can make 2D maps into 3D map models.
