Have you ever played (or GMed) a board game with grid combat, that took place in three dimensions? Like if the wizard casts Fly on every member of a party just before they're jumped by a flock of harpies? Or some jackass just killed the artificial gravity in a sci-fi game, right before a shootout?

Ive done it. Just use arrows to show elevation. Up arrows go up one z level down arrows go down one z level. Its not that hard.

Its just like doing it regularly. Its easier to make the same map multiple times at different elevations. No trouble to it.
