To tell you the truth, I'd rather run Diana Wynne Jones' Moving Castle than Ghibli's, and throw in some Chrestomanci and stuff from her other works for good measure.
Then some Jonathan Strange and Mr. Norrell, to keep it classy.
I feel like a game based around nonsensical fantasy would get the tone down pretty well.
Think Alice in Wonderland or The Girl Who Circumnavigated Fairyland In a Ship of Her Own Design.

This is one hell of a question, because I've wanted to run a Ghibli-Styled campaign for the longest time.
Maybe instead of trying to homebrew a setting from scratch, it would be more productive to adapt a pre-existing movie. Wandering the wider whimsies of the Spirit World in Sprited Away sounds really appealing, as does exploring the world of Castle in the Sky, replacing the main characters with the PCs.
