RIFTS seems like it'd fit the setting? Though I've never heard a single good thing about a Palladium product in the 20+ years I've been aware of them...

I know someone did a Savage Worlds hack for Half-Life, but I don't think it's very good personally.
A pulpy Trail of Cthulhu game might work if you want to run something closer to the Black Mesa Incident itself, with players getting picked off by monsters one-by-one. Run it sorta like Aliens.
Strike! might work for more of a HL2 setting, if you wanna do rebels vs. Combine stuff.

For once, the GURPSfag might be onto something. I'd recommend the Aliens, High-Tech, a bit of Ultra-Tech sourcebooks, and check out the GURPS Black Ops setting. Maybe GURPS Special Ops or GURPS SWAT.

RIFTS's gameplay is kinda ass; the setting's the only thing it really has going for it, and you'd have to cut that up a lot to fit into Half-Life, so I'd say give it a miss.

Unisystem has a decent monster-building toolkit in AFMBE, plus squishy humans and simulatonist firearms rules.
Just make some neat OP armour to keep your players alive and go to town with the beasties and commandos.
