If the imperial guard have been effectively broken up by the ultra marines book, wouldn't that mean it would be easy to do hit and run tactics on worlds like infantry or artillery to attack were your enemy is weakest.

Meh, it's not like the legions could have been everywhere at once either. The chapters deal with small scale raids well enough, if they're there, it's when mroe than one chapter needs to get involved that the current organisation suffers.

IRL an actual Regiment is only 1000 to 2000 men, in which case the codex is practically already in effect. Although this being 40k an average regiment is probably the size of a whole brigade

Aliens have always preyed on Mankind, even at the height of the Imperium's power before Horus' rebellion. The Dark Eldar were at that time run by their aristocracy, not Vect, and I believe their Codex implies they had a different tactica at that time which the rise of the new Kabals swept away. Regardless, the current tactica of the Dark Eldar is essentially one of hit and run guerilla warfare, employing terror-tactics and making use of their ability to slip away from raided planets and ships to a place that the Imperium cannot (usually) follow.

While it's true that the discovery of Commorragh by the Adeptus Astartes - by a First Founding Chapter no less - would, during the Crusade, have probably led to a legion-sized invasion force being dispatched and the extermination of the Dark Eldar as a force of any consequence, and that such an assault is now tremendously difficult to mount, it's also true that despite the Heresy had the Emperor lived and reorganized his forces along Codex lines as a result, He could still have personally ordered 1000 Chapters into such an assault, and He would have had the Webway access necessary to do it.

So no, it's not necessarily the case that the reorganization of the Adeptus Astartes along Codex lines was responsible for making the Imperium vulnerable to insurgent forces, only that the response is far more sluggish than it would otherwise have been - something which the Emperor's death and internment is responsible for.

To which the answer would be; to a degree, yes, but a. not all planets only recruit one type of regiment (I think Cadia produces regiments of every type other than perhaps abhuman and psyker regiments, and I'm just assuming on the psyker bit since they wouldn't have the psyker population needed to recruit entire regiments), and b. a world isn't protected only by the regiments founded there.
