Even if you glassed the Vatican, it would not be the end of the Catholic church, since every region and parish is capable of operating independently, if anything it would lead to a resurgence in fundamentalist Catholicism as the faithful feel under attack.

The biggest blow to the Church as a political organisation would come from the loss of revenue,the Vatican houses the deeds and land titles to assets scattered around the world, without the physical deeds as proof and without the Vaticans ability to enforce their claims of ownership much of the churches real estate would fall victim to land grabs, especially in developing countries or in areas where Catholics are the minority.

Of course you are also talking about the human loss of life. The Vatican has no military strategic value, its power is all political, that means that an attack would be seen as an unforgivable act of terrorism and a declaration of out right aggression towards Catholic countries.

The loss of the Swiss guard and the threat to Catholic lives might even force neutral and non belligerent countries like Switzerland Ireland and Poland into military alliances.

Then you have fallout. If you place a nuke in the Mediterranean, most of southern Europe and northern Africa will be effected to some extent.
