The whole of human endeavor in 40k has been a single doomed quest to thwart the Chaos Gods, and they aren't even omniscient (except maybe Tzeentch, but he's so distracted by all his keikakus that it makes no odds). The Chaos Gods are actually held at bay impressively well in-universe considering they've tried time and time again to invade and are always fought back. You can't dent them because they're made of humanity's own reflection in the warp, however.

The issue is: 'YAHWEH' is essentially a tribal god who was worshiped by half a planets worth of population, at most. Meanwhile, the Chaos Gods, on the other hand, draw power from the very things that make people 'people' from every species in the galaxy at the very least.
