Not quite sure what their weakness is.
Their first ability gives them a religious bonus for filling their first country, and fortifies all of it. The other part to it is that their reinforced tiles are 1 harder to take.

The second ability, that amps up their expansion, is Heresy. They get bonuses based upon their religion while fighting in or near countries they control. It also allows them to take small cities for free, once per turn. These cities can be player controlled or in No man's land. They get a small bonus for controlling all of a country.

It is mostly Heresy that boosts their expansion so much. It is supposed to make it so you want to avoid letting Protestants near your borders, otherwise they start encouraging Heresy, and causing revolts.
