Cat's eye agates and star sapphires.
Opal, jet, and pearl. All of them can add a lot of flavor besides just being random loot.
Opals crack apart if you get them wet and look all kinds of shiny.
Jet forms from organic matter under intense pressure and is cool if you just want some valuable black rocks besides maybe onyx.
Pearls can be used to show the presence of some kind of seafaring race or underwater creatures.

I think that the best gems are the ones that match the dungeon's creators, like if its some kind of coastal fish-people thing, have lots of pearls. Establish what the different cultures value. In my setting, opals are the favored gems of the ancient, long-dead dragon civilization, so I often toss them in the old dungeons and put them in the possession of anything dragon-related, suggesting that dragons, half-dragons, dragon-blooded sorcerers, and koblods all have some natural attraction to them.
